Hello,

First off, it is highly recommended to have a current Time Machine or other backup of your data.

This can be caused by several things:
  • Disk Space is low
  • A corrupt email
  • Hard drive or other hardware issue
A few troubleshooting questions:
  • Which model Mac?
  • Which exact version of El Capitan - i.e. 10.11.6?
  • Did you recently upgrade to El Capitan or apply a software update?
  • How many email accounts are setup?
  • Have you had other issues before this happened?
