I have a lot of files on my computer that end in . whatever. For example, .DS_Store or .fontconfig just to name a few. These are in just about every folder in my mac and they are see through or faded. It is very frustrating. I even have a folder like this on my desktop that I can't get rid of. How can I get rid of these permenantly and what do they do? Are they safe to remove? See picture below. You'll notice .DS_Store on my desktop and you'll see the faded folders in my finder that I cannot get rid of. Thanks!

Don't be messing with those invisible files.

How did you get them to show? Not good!

My copy of ML I did not legally purchase for my MBP Late 2008. After I downloaded it and partitioned my drive and transferred all my files from Snow Leopard drive to the ML drive, I noticed this but never really worried about it. What's the matter with them showing? Why are they not good and why can't I mess with them?

They are system files needed for your Mac to operate correctly. Do not mess with them or you could end up in a situation where you can't boot or the system will not operate properly.

I would simply hide them all, like they are supposed to be.

Here's how:

-Go to Macintosh HD > Applications > Utilities
-Launch Terminal
-Cut and paste the following entire line into the Terminal window and then press the Return key:

defaults write com.apple.Finder AppleShowAllFiles NO

-Hold the Option key and right-click on the Finder in the Dock
-Select Relaunch

The files should then be properly hidden.
